We use the linking functionality quite often to open documents stored in our SharePoint repository.  We try to keep our articles to less than a page in length and anything over that we create a link to a more detailed process document.  We also check the "new Window" box to open a new tab and keep the existing knowledge article open.

The question remains if I create in SharePoint I have to manage access rights at two different locations. Also, the search experience is less than ideal.

We create all of our knowledge articles in templates outside of the tool using Word because the editor is so poor.  Once we've done that, they are either pasted into the knowledge editor or uploaded to SharePoint where they are linked to.  I understand your concerns about managing access and the search experience but there aren't really any other options considering the limitations of the tool.
