Empty Queue When Workflow not Enabled
Another reason we want to do this is for the go-live of SCSM 2016. We're importing active Incidents from our old system and would like to suppress the emails from that process.

Geoff_Ross Cireson Consultant O.G.Unfortunately @Nick_Flint , that is how Workflows work.
You might be better off unchecking this setting, the workflows will process as normal, but no email will send.
Alternatively, you can stop the Microsoft Health Agent service so workflows will not be processing.
